Not that I'm aware of. There is a grey and a black one, and that does matter. I think the black ones are on trucks. Forget why they are different exactly just that they are.
Just for S&G, what exactly is the "blue car". I can poke through the master parts manual and see if Ford actually lists a different part number.

hm, Mustang application does actually show different part numbers for manual in 87+, it doesn't actually specify anything for automatic 87+, or manual vs auto in 86
87+ manual is DY-504,
86 is DY-425
84-85 auto is also DY-425
Interestingly, 87+ Vic and Grand Marq are a DY-504
Aftermarket stuff seems to say theirs replace both models so it can't be all that different.

I guess that's because there were so many manual 87 + up Vics & Marqs....
May be it had something with the tuning of the unit, maybe dwell or something?

Possible. Dwell is controlled within the TFI, advance within the ECM. The dwell curve might be different. I know the manual ECM is tuned with less low rpm timing advance to help save the transmission, possible the ignition module performs a little different for the same reason.

There is something about the neutral safety wiring on auto vs manual trans. I forget the particulars but one uses a ground and the other uses a hot, and going one way will damage the ECM, the other way it just won't give codes because it doesn't think its in neutral.
