Does anybody know of any software that's available for reprogramming OBDI ECMs? There seems to be lots of stuff available for OBDII, but I can't find any OBDI stuff.

Yeah we talked about it allot last night and it was in an article in one of the muscle mustangs and fast fords issues probably back in 2002 I think? It was for sale for $200 bucks to use with a IBM lap top......? anybody know more?
I think the only OBD-I chips out there are EEC-IV. Sorry to burst your bubble, but they don't do much I've heard. EEC-IV just isn't involved enough to get any substainal gains from a chip.
And besides, you're '89 351W isn't even EEC-IV, it's pretty much EEC-II with the MCU mounted from the drivers side inner fender. I know there are no chips available for it.

This wouldn't be for the current system. It would be for the EFI 351W setup. I'm just wondering if there are any computer programs that allow changing the way the computer acts.

Id say look into megasquirt. Its a universal setup you can build yourself for about $200. They're getting pretty popular, it think they're on the third version now with more features all the time.
Megasquirt looks like a very viable option. Thanks for pointing that out to me, Nitro!

Tuning can be done on the EEC IV system. Mustang folks have it done all the time. There is a diagnostic port on the side of the ecm that allows an override chip to be plugged in. tweecer is one of them. it can also do real time output and can be selected betweeen multiple program profiles depending what you want to do. eec iv might not be super fancy compared to obd 2 but tuning is extremely possible and practical.

Would you be able to use this type of software on a stock LOPO ecm to maybe adjust it for slightly better throttle response, etc? I know someone who has used that type of software on a 92 GT, but it also had a mass-air HO ecm stock.

Tuning can only be done on a EEC-IV if the ECM has an E-prom. Tweecer has a list of ECM's that are supported and can be tuned. Most of the MAF ECM's can be tuned. however only 2 SD ECM's have an E-prom to support tuning,
which is the D9S found in mark 7's and the DC found in 87-88 Mustangs.
I bought a used Tweecer off corral 2 yrs ago and never could get it to work correctly, finally just sold it. Now that I have extra laptop, I may buy a new one and see what I can do with it.
If you want to go aftermarket, megasquirt, Accel and Holley all make stand alone DFI systems.
they are pretty involved and from I have heard you have to set up all the basic parameters before the car will run correctly.
Mass-flo is another good aftermarket company and they claim their system will support any engine with out tuning.
