Alright, so turns out I only needed to align the lower hinge and I also eliminated the upper small door. It was was only opening or closing halfway and screwing with lower bigger door so I cut a piece of sheet metal to fill in the spot for it and attached that to the bigger lower door. So now there's just one door controlling things for the panel vents. The only thing the smaller door did was open on "mix". So now I don't have mix it just blows like it's on "vent" out of the panels.

And one thing I should add is that the lever setup works opposite of the temperature control. So whenever the slider is over on "cold" it's actually on "hot". I'm still going to get a look at a manual heater box and grab the cable on next visit to the JY.

Non-ATC cars have one solid door there, not the two piece door. I'm not entirely sure what that accomplishes. I think its for the bi-level function but its not interesting enough to be of concern. I was able to fix mine to work like stock but it was a pain in the ass getting everything tweaked just right so it all worked.
